Hylaeamys megacephalus is a rodent from Amazonian forests and Cerrado, with distinctive lineages to the north and south of Amazonas River. Previous studies suggested allopatric divergence by the Amazonas River for northern Amazonia, and parapatric between southern Amazonia and Cerrado. We investigated the evolutionary history of the species integrating phylogeography and ecological niche models (ENMs). Through cytochrome b mitochondrial gene, we constructed a phylogenetic tree, haplotype network, estimating divergence time, historical demography, ancestor areas and dispersion and vicariance events. We ran ENMs of the species and its lineages, projecting it to the past. We analyzed niche similarity and habitat corridors. Our results show the three structured lineages, revealing sharing haplotypes only between south of the Amazon and Cerrado. All lineages diverged by vicariance in Pleistocene, however individuals with associated haplotypes diverged by dispersion and vicariance. We found low niche similarity between northern and southern Amazonia, but high between southern Amazonia and Cerrado. We corroborate vicariant diversification in northern Amazonia, associated with the establishment of Amazon river. However, due to the wide distribution of ancestral species, we suggest that environmental factors have also influenced this process, causing ecological variation between north and south of the Amazon before the rise of the barrier. About the lineages of the southern Amazon and Cerrado, previous studies have suggested diversification Parapatric, however, these lines showed high similarity ecological and model Parapatric Speciation requires selective variation. We suggest that these lineages diverged by the emergence of Xingu River, going through successive dispersion and vicariance events caused by change of the river’s water level during the Pleistocene. Fatores históricos e ecológicos influenciam na distribuição e diversificação das espécies. Hylaeamys megacephalus é um roedor que apresenta linhagens divergentes entre o norte e sul do rio Amazonas e também no Cerrado. Estudos prévios sugeriram diversificação alopátrica entre o norte e sul do rio Amazonas e parapátrica entre o sul da Amazônia e Cerrado. Investigamos a história evolutiva da espécie e as hipóteses de diversificação sugeridas para suas linhagens, integrando filogeografia e modelos de nicho ecológico (ENMs). Utilizando um marcador mitocondrial, construímos uma árvore filogenética e uma rede de haplótipos, estimando tempo de divergência, demografia histórica, áreas de distribuição ancestral e eventos de dispersão e vicariância. Rodamos ENMs para a espécie e suas linhagens projetando-os para o passado. Avaliamos a similaridade de nicho ecológico e corredores de habitat entre as linhagens. Nossos resultados corroboram a existência das três linhagens e revelam compartilhamento de haplótipos apenas entre as linhagens do sul da Amazônia e do Cerrado. Todas as linhagens divergiram por vicariância durante o Pleistoceno, porém indivíduos com haplótipos relacionados divergiram por dispersão e vicariância. Houve baixa similaridade de nicho entre o norte e sul da Amazônia, mas alta entre sul e Cerrado. Corroboramos diversificação vicariante para o norte da Amazônia, associado ao estabelecimento do rio Amazonas. Porém, devido à ampla distribuição ancestral da espécie, sugerimos que fatores ecológicos também tenham influenciado neste processo, causando variação ecológica entre norte e sul da Amazônia antes do surgimento da barreira. Quanto às linhagens do sul da Amazônia e do Cerrado, estudos prévios sugeriram diversificação parapátrica, entretanto, estas linhagens apresentaram alta similaridade ecológica e o modelo de especiação parapátrica requer variação seletiva.
